Is it possible to search (using backslash) on arbitrary headers? For
example, I'd like to have a saved search based on a header called
X-Bugzilla-Product. I doubt that would be indexed by any indexer that
only picks up certain fields.
I could achieve this with a hook that adds labels to incoming messages,
but it doesn't help all the old emails I have. I can't find a way to
re-run a hook on messages already in my index.

Have a look on sup-tweak-labels (help as usually by running
sup-tweak-labels -h). Would be a good idea to add sections on the sup
helpers to the wiki that are mor verbose than the man pages.

The headers are not indexed as far as I know. You could try your label
approach, to run through all existing messages (or a query) you could
either check out the sup console (press ~), do a query, check if the
message header matches your criteria, then add label (can also be
done from the devel/console [1]). Or I think it should be possible to
backup labels [2], delete index, reindex and restore labels - check out
sup-dump, sup-import-dump, sup-sync.
