The headers are not indexed as far as I know. You could try your label
approach, to run through all existing messages (or a query) you could
either check out the sup console (press ~), do a query, check if the
message header matches your criteria, then add label (can also be
done from the devel/console [1]). Or I think it should be possible to
backup labels [2], delete index, reindex and restore labels - check out
sup-dump, sup-import-dump, sup-sync.
