Is there anyway to control where the signature hook text gets placed?
If I'm replying in the middle of a long email thread, it places the
signature at the bottom, whereas I'd prefer it placed under my last
reply.

General style for replying to email is to cut off the non-relevant text, so
that the bottom of the mail is always under the last reply.
To give you a more helpful hint if you still want to do it: the before-edit
hook can be used to modify the message contents and place a signature in a
more appropriate place.
